Once a file is loaded, you can save the project. The name of the project file is selected automatically based on the name of the file. If you want to use a different name, use "File | Save Project As..." If you don't want to change the project name, use the "File | Save Project" instead.
Once you have a project, you'll be prompted to save it when closing the program. You can disable this prompt by unselecting the "Prompt if project was changed" box in the Options tab.
